Not sure if this problem has already been posted before...
After unlocking Gem Golem, I have found difficulty in replacing my first set gems. When I try to replace a set gem with another, it displays that I have changed the gems, but - when I look at my golem's inventory - it doesn't show the new gem as being placed. Whatever the gem I tried to place into my golem also disappears.
And another thing. I doubt this was how it was supposed to have been implemented... but when I placed my gems into the golem, it uses up the entire stack. For example, when in the gem selection screen, if I choose a 34 amethyst selection, it doesn't just get 1 gem from it, it gets the entire 34. When checking in the gem slots of the golem, it shows the entire stack as the set gem.

Here's how it works:
Like you said, when you give a golem a gem, it takes the whole stack.
If you then attempt to change the stack of gems to something else, it will use up the new gem (or stack) you give it and it decreases the stack of gems in the golem by one. You have to keep feeding it gems to reduce the stack to one. Only then will the new gem take effect.
This is a pretty annoying bug, but fortunately not a talent-breaker. (Pretty close, though.)
