The portals in the end boss fight, that is (and similar portals, like the ones to unlock High Peak). Yes, you can tell by mousing over whether they've been activated, but it'd be nice to get more visual feedback.

On a similar note, using the Orbs of Command should close down those portals. It's not intuitive at all that you're supposed to use the Orb of Many Ways to do it.
