Can't use certain keyboard keys under remap settings (Linux)

I have a laptop (Thinkpad T460s) which has no numpad. To play roguelikes, I've come up with a unique binding for directional controls that uses the right ALT/CTRL buttons.
Unfortunately in Tome4, the game won't recognize these buttons being pressed at all. I even tried remapping the keys in Xorg (So that R_Alt is F11 for example) but even then it won't recognize the press.
Does anyone have any insight or help here? I can't play the game at all without remapping with these keys.
