Some items should ALWAYS be in stock. I'm thinking
Alchemist: scrolls of trap detection, phase door, and word-of-recall
Temple: potions of cure light wounds, and maybe cure serious wounds
Other things are desirable, but those items at a bare minimum are essential. Without them you're not going anywhere.

Personally, I never carry ! of light or serious wounds. I may carry CCW to take care of poisoning or confusion.
I don't normally carry ? of trap detection. Traps below about level 10 aren't that bad and by that time I usually have found or purchased a rod tip of trap detection or have the spell. I also don't usually carry ? of phase door.
WoR is necessary for dungeon exploring, of course, but since the scroll can show up in two different stores that isn't as much of a problem. Later on I have the spell or rod.
Two things I do always carry are some sort of light and something to dig with. So maybe the Commons store should always have torches and shovels.
Another thing to consider would be Beginners Cantrips. A low-level sorcerer whose book got burned up is completely helpless. Again, since they can show up in two different shops it is not as much of a problem.
