Instead of having all minion damage stopped by maxing Dark Empathy in the Necrotic Minions tree, have the first point put in each of the four skills in that trees stop 20%. (Sort of like the way individual points work with solipsists' health.) Then, for Dark Empathy, have (1) each extra point past the first stop an additional 5%, AND (2) each point including the first stops 20% of damage minions do to each other.
This would keep necro-self-damage from being such an issue lasting into the late game (which is dumb), and keep the player from having to dump points somewhere he wouldn't otherwise just to get where (in my opinion) he should have started at.
Or, if this is "advanced," put this effect in the Advanced Necrotic Minions tree, using that tree's four skills as above.
Failing either of those, put it in the Necromancy+ addon. (Which is awesome, btw; I really feel Necromancers are underpowered, and I've won handily with about 6-7 different classes.)
