Exited Tower of Dreadfell - Lost all map locations

As the title suggests, when I left the tower and got knocked out following a certain plot ambush. All of my unlocked map locations are gone. Is this working as intended? I really don't feel like exploring every zone over again seeing as how I have not died. If this is a bug, is there any way to get those locations id's back?
