Stairs in the Scintillating Caves show up as (nearly?) solid-black squares. The minimap shows them as fuchsia squares, which helps.

Not a fix, but the issue is only in Mushroom tiles (where the tile probably doesn't exist)... Shockbolt is a much better tiled experience for the Scintillating Caves, IMO.
