The way I read the description, the infusion is supposed to convert a percentage of my fire damage into a new element, and the remaining damage still occurs as fire damage. However, what seems to be occurring is that the fire damage is completely scraped off somewhere along the way, leaving my Flame Alchemy spells being quite weak.
For example, I have level 1 acid infusion, which converts 15% of my fire damage to acid damage. Rather than this causing an example 100 damage Heat spell to cause 85 fire damage and 15 acid damage as expected, it would only inflict the 15 acid damage. It is possible that I am misreading the ability's description, but I feel like this leaves the infusions as rather weak.
I am also somewhat disappointed that the infusions do not confer their special effects to my Flame Alchemy, but that makes sense for balance reasons.
