So in changing from beta2 to beta3 (and probably from beta1 to beta2) my unlockables remained unlocked.
I suppose it's intended, but is the unlock file (lock file?) robust enough should the file structure change? What I am afraid of is that in a while the game "breaks" because it's trying to read an older structure of the world.teaw file. (I assume that's where the unlocks are)...

You assume wrongly 
world.teaw is very simple and wont probaly have much ever in it but if it breaks it's not much of a problem anyway.
Beta3 introduced a hidden feature called player profiles which now store achievements and unocks (and more later) in a half-module agnostic way.
This wont proabbly ever break
Player profiles are not visible to you yet but I plan on making them apparant on the interface, allowing you to switch if you want. They will contain unlocks, achievements and other module specific stuff that is logic to put there, along with some play stats probably (ideas welcome).
There is an even more hidden feature inside: online player profiles.
In the future player profiles could be linked to a te4.org account and automatically sync unlocks & achievements, so it would not matter if you run the game from a new computer or what as long as you use your profile.
In fact the sync already works but I had no time to work on the website to allow user registration and profiles display yet.
