This is hard to test so I haven't been able to confirm is this is still in RC1, but there was no fix in the changelog so I expect it to still exist.
In a nutshell: Prodigy requirements for stat of 50 actually require stat of 51.
Details:
The stat requirements for some prodigies are incorrect. I confirmed this with Blighted Summoning and some other prodigy that required Magic to be 50. I got Magic to 50 by using gear at lvl40, but the prodigies still remained unobtainable, with the Magic 50 requirement being colored red. When I increased my Magic by 1 to 51, the prodigies became available.
I don't know if it is only those exact prodigies or all prodigy stat requirements.

I leveled to 40. I had a summoner with antimagic and boosted my Magic with Gear + Heroism to exactly 50. Requirements were still in red. I added 1 level up stat point to get stat to 51, prodigies became available.
I was in Sher'Tul fortress.
Might have something to do with using heroism / gear to get up to 50 then.

Maybe you had 4.9.. and it rounded display

Ah yeah that must be it.
It's pretty counter-intuitive though. I spent a long time figuring out why I couldn't get the prodigy. I had no idea you could have non-integer stats before looking at my character sheet after completing the game:

Since a lot of gear and skills have stat requirements, maybe it would be best if for display purposes stat decimals were always floored instead of rounded.
