This happens every round. It ends the round and awards the points even though there are enemies left alive in the arena.
EDIT: Number of enemies the arena forgets about seems to increase as it goes on.

Yep, this happens to me. Not sure if it's related, but I notice it happening sometimes after I deal out a ton of AOE damage.
For example, I'll cast Fireflash on a group of enemies. They won't all die, but I'll get the "Wave clear!" message anyway, which is sometimes convenient because I'll level up and recharge my life/mana, but it also sucks when I think everyone is dead, I run to pick up the gold and BAM I get killed by an invisible naga myrmidon or something.

Got this as well, round ends and the left over enemy counts for the next round, making the 'forgotten enemy' effect bleed over to all future rounds. This makes it possible to beat the boss rounds before finishing off the bosses. First time it happened to me the left over enemy was a white crystal, in case that matters. (though it looks more like a problem where an enemy's death was counted twice)
Edit: the bleedover stopped after I managed a multikill that included the last enemies of the round.
