Transmogrification when I have the Extractor
How do I use the Transmogrification Chest to empower the fortress when I have the Extractor?

Use it with nothing in it and you can set it as the default extractor.

READ AT YOUR OWN RISK! MUHAHAHAHA! And read the posts below too for another perspective. 
If you don't mind a 1.3.0 addon that provides a significant gameplay advantage as well as a big utility advantage, and don't mind risking a relevant character on a 1.3.0 addon (by only using default addons including Embers of Rage DLC plus this addon and having a character that you don't mind throwing away if the game has errors attributable to the addon):
READ FIRST:
I don't think anything has changed in regards to the functionality this addon provides but use at your own risk.
If you want you can ask on these forums or search on te4.org for recent games with this addon although this doesn't guarantee it is being used with no errors. 
READ SECOND:
If you do choose or have the Transmogrifier as your default, I don't think this mod works the other way. Just makes the APE when it is default, also produce Fortress Energy in the AoA campaign when you have already reached the Fortress and can already been told the Fortress can receive Fortress Energy from transmogrifier.
"Automated Portable Extractor (APE) Tweak
Tweak to make the APE also generate Fortress Energy, for using tinkers in the main Maj'Eyal campaign. Also lets Adventurers start with an APE and equipment for tinker classes, even if you haven't unlocked that achievement the normal way.
Note: this does not auto-extract gems with Stone Alchemy."

Note there should be like little to no risk with that add-on. I've been running it since it came out, including a high peak run in the last few days, with zero problems. There's just not much room for it to mess anything up, particularly anything vital.

Yes, that's what I thought too, but everyone is responsible for themselves (or not, but that's still their choice
). I know that some folks have an issue with using addons that provide an actual gameplay advantage on top of just convenience or information or time-saving - heck some people don't like using non-official addons at all! So if someone got from my last post on this thread down to these posts then they and the addon were meant to be.
