Sorry for all the stupid questions, but I've been trying to play smarter (and avoid dying so much).
Say I'm playing a character that has a skill that does 200% weapon damage. I have a weapon that does 50 damage, and if I use my skill I will do 100 damage. Easy.
Now say I have a weapon that does 25 damage, and has a modifier of +25 fire damage. If I use my skill, do I do 100 damage? Or 25x2 (50) + 25 fire damage for a total of 75?

Well, since the fire damage is an on hit proc, every time the weapon hits it will deal that "+25 fire damage." So yes, you are correct. On hits synergize better with talents that hit multiple times, such as Dissolve or Flurry.
