A minor annoyance, as I said, but not too hard to fix. My new Stealth Transmo addon tweaks the transmo chest and Rod of Recall — now, if there are no hostiles in sight when you use them, they don't break stealth. I figure that's a minor enough change to not draw outrage (though maybe too much of a change to include in ZOmnibus or ZOmnibus Lite), and since both of these are usually used at the end of the level when there are no hostiles around anyway, it's really all I needed.
