I find it hard to imagine this hasn't been brought up before, which leads me to think it is probably undesired, but I did a search and didn't see it anywhere so I'm going to say it anyway.
The very first time I died, I looked at the Eidolon and thought "I wonder what happens if I kill it". Imagine my disappointment on finding it is not even possible to hit it, much less pierce its resistance and do damage, much much less kill it (or get obliterated trying). I understand that its some sort of god-like-thingy, and seems to have some sort of say in whether or not creatures die, so killing it may seem far fetched, but the entire reason I enjoy RPGs (ToME in particular) is the satisfaction I get from overcoming intense challenges and reveling in how cool my character is. Also, the post-game (like all post-games) is naturally pretty limited, and even though there are already challenging uber-bosses, one more couldn't hurt, right?
I have a couple thoughts on things like mechanics and consequences, but I didn't want to weigh down my post unnecessarily until I see how it gets recieved.

he is unfertunately a necessity.
it could have just been a message "you are on the bring of death, will you struggle to stand back up?"
but then, how would you put back on all your sustains, tick down cool downs, and still be able to reopen it to reanimate?
it would be kind of hard without your sustains, you would have to activate them mid combat, with an enemy who already managed to kill you once, now with full health.
or at least that's how i think he came to be. i wasn't around when he was coded.
someone suggested there to be a tiny random chance for Gar'kull to try headbutting eidolon when you die, and giving you a free chance to slip bakc up onto the world of leaving.
hmm... could he be made possible to kill? it certainly possible, but what then? how do you not get stuck after doing so?

First idea is, as you said, you are simply stuck. It's not a very fun ending, but it's already post-game, and you just killed the only thing that can send you back from the void, what did you expect?
Second idea. On killing him (it, whatever) all remaining lives if any are lost, and a portal opens back to the land of the living, or perhaps you are simply instantly transported there. You spawn in Last Hope where, due to the lack of an Eidolon, the recently-dead are rising and invading the city. Each X turns, more spawn outside the walls, and are more powerful than the last, and you eventually lose, at which point I guess the lore would go that you eventually rise yourself, and the world is lost to undeath. Again, what did you expect when you killed a god? This would be my personal preference.
Third idea. You are now The New Eidolon. This itself could go two ways, you stay there, and every so often a unique appears (another of the deity's pawns) and you do battle, functioning like the arena. Alternatively, you get the option to go back and have unlimited lives. Probably make it distinct from explorer in that enemies still reset when you die.

maybe you get a popup saying something like
then you get to go there, and find en entire town of godlike beings to slay or something.After slaying the one able to send you back, and wondering for hours, you finally realize, you are lost.
after more waking you notice something in the distance!

I encountered the Eidolon while playing on the Roguelike setting. It was a special Farportal event.
Not sure if it is possible to attack the Eidolon in this farportal encounter. My suggestion would be to make it possible, if it isn't already.

Clearly, whoever kills the Eidolon will become the Eidolon.
