This may well be deliberate to protect players (especially clumsy ones like me) against themselves and double-hitting the enter key. But just in case its an oversight...
It would be convinient and more consistent if the transmogrify window (when you use the chest) persisted for your inventory.
i.e. When you select an item to transmogrify the window does not go away. This is the way the drop and wield windows work on your inventory. And transmogrify works like this when standing on on a stack of items on the ground.
If it is deliberate I perfectly understand and am happy with that. My workaround for transmogrifying a bunch of stuff at once is to drop it first and then transmogrify the pile on the ground.

How about a persistent window with checkboxes and filters?
I.e. hide all artifacts, select the checkbox next to the item you want to transmogrify, then do all of them at once after a single prompt.

How about giving the chest the ability to resubstantiate any of the last five items that were transmogrified for a fortress energy point per item resubstantiated? This would allow players to correct most mistakes in a world-appropriate manner.
