I like the static spawns. I've always thought of ToME as more of a standard turn-based RPG than a true Roguelike. When I think roguelike, I think a dash through a dungeon, grabbing loot with little to no storyline, using every trick in the book to try and survive. When I play ToME, I'm much more invested in my character's progression, and in the world itself. I'm detached from the game's setting in a roguelike, thinking only through numbers and mechanics. In ToME, I'm immersed in the world. It makes sense that your actions in clearing out dungeons affect your world permanently.

It makes sense that a wilderness area that is cleaned out, with time resets animals and foes within.
Maybe time could be a factor.
If you return months after, the area is resetted, but if you return the day after, it will still be empty.
This ofcourse should mean that time should matter somehow in the long run. Player getting old, slower reactions, or whatever.
Else you just wait... and wait... until the floor is respawned.

Maybe respawn monsters with the stores.
Or maybe 4 bosses back's dungeons are reset. Meaning you're probably a couple levels higher now and won't benefit from grindind there.
