I saved my game while encumbered to do some quick errands.
On load, I hit auto-explore, then immediately remembered I was encumbered... but I moved anyway. As soon as I stopped, I was properly encumbered.

I'm finding more and more as the game goes on that the standard enemies present very little challenge and then I run into an enemy two or three times my level and I die- over and over again. Why doesn't auto-explore wait for some things (like Greater Weapon Focus) to cooldown before moving?
It really should.
My auto-explore goes like this:
Auto-explore -
One shot some hatchling or whatever
Tap 'skip turn' 18 or 19 times to self run down the cooldown timer
Hit auto-explore.

I have it happening in a game right now, and it's not 'vault' related and doesn't seem to apply to any multi-unit situation. It's on level 1 of the Rhaloren Camp, it's an 'Elven Tempest' humanoid/shalore. Like my OP, he's 'under' the floor if I tool-tip over his square. He just zaps me with thunders...
