I have done this twice. The first time I left Dreadfell using the rod of recall and then I deleted the file and went back in Dreadfell, nothing changed and the file reappeared. The second time I left Dreadfell manually and I exited the game, then deleted the file and reopened ToME and then went back...

There was only 1 vault and I had completed it.
