I can't imagine the client doing that. Maybe the steam installation but I 've never noticed any 'let's update myself' behaviour from the client. How would the client even know your steam credentials?

There's some people here who can manually untangle savefiles.

It's not really like tar will clear a directory, so your addons should be safe.
you can always make a backup
cp -axv ~/Games/Tome ~/Games/Tome.org
try it, and when it doesn't work, restore your original directory
rm -rf ~/Games/Tome
mv ~/Games/Tome.org ~/Games/Tome

One of the ways to gain understanding is to download an addon that goes in the direction you want, then try to adapt that - mess around in the source, see what works and what doesn't, etc.

I think picking apart the snap package may be easier than finding all the librairies necessary for compiling it yourself in the correct version.

Hydra's Bite seems to attack friendlies as well, when the description says 'on weapon hit, hit up to two adjacent enemies' - it killed my escort....
or maybe it's breath turned my escort into an enemy and then killed it nearly at the same time?

You do know the cloak of deception isn't necessary anymore at the end of the game, because there is a way to remove your undead aura, right?

Is there any feasible way to change this during playing? You know, when at level 12 you start getting teleported to the deepest level of the level 1 dungeons, and you're slogging back up, it'd be nice to be able to set the difficulty of those levels a bit higher, for example.
